There was actually a recent edit to this rule for this exact reason: Animated Canons can all have their own deck since they tend to be more separated, but Marvel Comics all count as one continuity since there are like 1000 continuities and crossovers and holy crap. So basically, we can have a Nightcrawler deck for Marvel Comics, X-Men Evolution, X-Men (Cartoon), and Wolverine and the X-Men, Marvel Superhero Squad Show, etc.
The only exception would be if a comic is a tie-in for a cartoon, then it would be part of the cartoon's deck rather than the comic deck. For example, the X-Men evolution comic book based on the show would not get a unique deck from X-Men Evolution since it involves the same characters in the same universe.
